Xcalibur searching for daughter ion

Hi,

I am a bit new to using the Xcalibur software for data analysis for a LC-MS/MS sample that was acquired on an Orbitrap Fusion instrument.

I have an enzymatic digestion of a sample that were separated by LC, and I would like to search for a characteristic daughter ion for my analyte of interest. I am not sure how to set up the scan filter / ranges on the chromatogram, and I would greatly appreciate any help.

Hello Narmi,

you select " MS2" in the scan filter in Xcalibur and then You type the mass or range of interest in the window. Now you will see an XIC for the mass of interest only from MS2 scans.

Alternatively you can select your specific precursor MS2 in the scan-filter and the mass of interest in the window.

... think of the scan filter as being just a text filter; any text that matches the pattern you've typed will be shown. The easiest way to make sure you've got a scan filter in the correct format is to select one from the list, and edit it, so if you want general MS2, select any of the specific precursor MS2 ions in the list, and trim off everything that relates to its mass.
